Because Sheldon is incredibly sheltered and instead of explaining things to him he either gets humored or ignored and given a pass. He's learned that bad people get spanked. Amy did something bad (for reasons he doesn't fully understand) so she deserves spanked. Since he was the wronged one and importantly, Amy is willing to allow it, he therefore must spank her. The fact that he is being tricked into yet another sexual situation and being used yet again as an unwitting sextoy all gets given a pass because....... Shit, I got nothing as to why that is given a pass.

Sheldon's malfunction is fairly straightforward and a halfway decent person would set him right about why that is an inappropriate responses to the situation. Trouble is he's dealing with Amy.
