Why do people shorten "werewolf" to "were?" That is the part that means "man" not "wolf" (duh).

I think it's meant to be encompassing of all the different were-things. Werewolves, werefoxes, weremoles, etc.

Because they mean to include other types of were-creatures, not just wolves.

Yeah, it's supposed to be shorthand for 'Wereanimal' but you're right it's not technically correct.

For the information of anyone interested, the corret term would be somthing like Therianthropes

And, indeed, a number of people use both "therianthrope" and "therian" (which, while it's a shortened form, actually applies reasonably well for these purposes) instead.

For the same reason people talk about being workaholics, despite there being no such thing as workahol.
