I love Panzer Dragoon Saga's soundtrack, too. Unique, atmospheric and perfectly suited to the mood of the game.

.hack//G.U. also has some great tracks. And I'm not just saying that because it's my favourite little obscure fandom (though it totally is).
She - Macha the Temptress' Theme
Hulle Granz Cathedral
The Final Fantasy series, Xenogears and Valkyrie Profile all impressed me as well. Oh, and Persona 4. And...probably a dozen other games I can't remember at the moment! But one soundtrack that's underwhelmed me so far is Eternal Sonata (I just started playing this recently). Given what a strong musical theme the game has, I was expecting a lot more - or maybe I'm just not getting the full effect, because of my old PS3's noisy cooling fan.
