"the way the Doctor turns on a dime into a frothing PTSD-triggered explosion of irrational flailing hatred the moment he sets eyes on them,"

...and this is one of the things that hits MY berserk button with Nu!Who. He used to be SO SO CHILL when he was killing the salt and pepper pots, dude! Snarky and sneaky and just generally awesome.

Now? Not so much, no.

...um, dude? He fought them during a massive war in which they devastated a large part of the universe, slaughtered most of his species, and were partly responsible for the situation that forced the Doctor to kill the rest of them. I think he's got more than enough reason to carry a towering personal grudge nowadays. It's not really a comparable situation to Old Who.

They were kind of a sore spot for him even in the Classic series too. Take Genesis of the Daleks, the Timelords are all hijacking the Doctor and trying to force him into doing something and he is all "nah, fuck off I'll walk 500 galaxys to get back to the TARDIS rather than help you", then he's told that it involves the Daleks and he is suddenly "Tell me more about the guys you want me to kill again, I'm totally in on this one".

That is not the reaction of a healthy mind there.

Yeah, that too. Not to mention Seven premeditatedly Hannibal Lecter-ing a Dalek into committing suicide when he wasn't cornered or in a bind and really could have just blown it up instead in "Remembrance of the Daleks". But in the Classic Series it was more "These things are evil and dangerous and I really hate them" whereas now it's a bit more "These things are evil and dangerous and I really hate them and they killed everyone and ruined everything and destroyed my life and akjhdsjfhgjdhfhdfvuydffgh" (Even though, y'know, the Time Lords ruined everything more. Silly racist hypocrite. ;) )
