Huh. You're right. Now that I re-read the secret, it seems to be saying (exaggerating a little here) that the Doctor never does anything wrong and most of his companions are just ungrateful.

Well, it seems to more be saying that his companions blaming him for things that aren't his fault is the reason for his guilt complex. Which...isn't true. Just factually speaking. Because the things his companions say to him always make him act better or feel better about himself in the long run, not worse.
