I haven't converted videos for a while so I don't know if I'm talking out of my arse or not. The following is pure speculation so take it with grains of salt:

FLAC is not widely supported format. Can it be that the converter can't detect the audio stream because it can't decode the FLAC audio file? You might have to extract the audio stream and convert it to a more common format and mux the separate audio and video streams together.

That sounds like it might be beyond my technical ability.

There aren't any basic how to guides out there are there?

Some software that can extract audio from video files, haven't tried any of them - http://www.ilovefreesoftware.com/11/featured/free-audio-extractor-extract-audio-from-video.html

Find one that can extract and convert. If there aren't any that can extract and convert, you'll have to find a 2.0 FLAC to "target audio format" converter. This shouldn't be too hard.

I haven't done this before and I don't know what kind of operating system you're using. If the extraction and muxing softwares don't work for your system, Google "extract audio from video" + "name of your OS" to find ones that work for you.

NP. Also, hit up handbrake's forums. Maybe people there will know why it's not detecting the audio stream and give you more straightforward solutions.
