I think the only reason Captain Jack Harkness retained some mystery is because up and vanished a few episodes after he first appeared, got his own darker and edgier series, and only ever came back to Who for small one or two episode appearances.

Plus the huge mystery set up waaay back in The Empty Child/The Doctor Dances of him missing a year of memories got totally forgotten and never used, ever again, even in Torchwood.

TL;DR Jack kept his mystery by accident and bad handling.
