I think a general comment sometime to your family could be a good thing. One time I said, "I don't understand why it's okay for girls to hug each other but if guys hug, people say they're gay. That's not fair." Nobody really said anything but I could see it got them thinking. And thinking is a good thing! Thinking about gender roles, knee-jerk assumptions, and how we treat people. Maybe you could say something like this sometime (but more relevant to your situation) during a meal together or when something like this comes up.

Best of luck. <3 In my family, gay people have been pretty well looked down on and it's taken me some time to see past those attitudes, so I know it's not easy growing up like this. But you can do it, and don't let it get you down if you daddy doesn't change right away. He can learn and grow still; we all can till we die. I'm seeing it in my family. Be patient with him, but don't be afraid to start saying something once in awhile, in a gentle way.
