I tried to get FanFiction.Net to fix this many times since 2005. It's the only reason I left the site; not the bad fic or the sometimes problematic rules.

Bonus secret: I once tried to read all the fics in the fandom... Ah, to be young and naïve.

I have a huge soft spot for Leo/Karai and Don/April.

Yeah, this is the main reason I don't read much fanfiction in this category. There's no proper categorization, no way of separating the 1987 series, the three live action movies, the 2k3 series, the CGI TMNT 2007 movie, or the most recent series. It drives me crazy, and it's a pity as there are some good fics in there!

Well, it depends of what you prefer, but a good place to start is the 2005-2012's TMNT Fanfiction Competitions (the links are at the ballots, check the winners to find which ones were deemed the best.

Also, because I can't find the 2002-2004 lists, here's this FFnet comm with some of the earlier participants (stories from 2002 to 2007 from what I could see, so there might be an overlap).

And there is, of course, the 2006-2012 TMNT Adult Fanfiction Awards ... but most of these fics are in members-only communities.
