Have you tried video breakthroughs? Those are much more helpful that normal walkthrough since you can see what you did wrong/what to do next.

This post is about 1/2 relishing in your current woes and 1/2 empathetic cheering on.

First, the little side area where you first meet Ruto - when the water is at the middle height, you can bomb the wall there (it's conveniently cracked), and get the key in the hidden room.
The other one is in the central pillar. When the water is at the highest, head all the way down to the bottom with the iron boots (avoid the spikes!). One of the blocks that was there floats on the water, and there's a space where you can jump down. Another key is down there.
Other than that... yeah, it's pretty much just a matter of changing the water levels, and checking every available door you can currently access (both above and below the water). For specific puzzles (the one juuuust before the room where you fight the miniboss is a pain!), you can check a walkthrough for those, since they don't require directions so much. And remember that some areas you can only access with the Longshot, so don't sweat it if you can't get there immediately.
Some other tips - Din's Fire, Megaton Hammer, and the Biggoron Sword are all VERY useful for the miniboss fight. Everyone hates Shell Blades - don't worry, it's not just you. And the boss is the easiest thing ever - just stand in one of the corners, use the Longshot like crazy to snag the nucleus out, and wail on it with the sword. The tentacles can't reach you in the corner - but the Longshot sure can reach it!
Good luck! :) The Water Temple can trip people up, but it's honestly my favourite of the lot.
