My rule of thumb would be, if you consider someone a main character in your fic, and they're in a relationship, it's not gen.

Taking an example from upthread, a Harry Potter AU in which James and Lily lived, but takes place exclusively from Harry's perspective at Hogwarts, it can be gen. If it's about him spending his summer vacation with his parents, it probably warrants a James/Lily.

But non-canon couples are touchy, and it does hinge on whether you care about the content of the fic or whether it counters your shipping opinions.

For example, an AU that assumes Harry, Ron, and Hermione are all dead, but that centers around Harry and Hermione's hypothetical daughter, would annoy a lot of gen-seekers even though there wasn't a breath of romance in the fic itself.
