it really doesn't, those scenes were included in the OP to trick the audience into thinking it was a regular magical girl anime

the writer's name (who had a reputation for depressing and/or dark stories) was kept secret for as long as they could, at least one voice actress was lied to regarding the nature of the show, they promoted it pretending it was a perfectly cheerful show, etc.

Yeah; Madoka's opening is a pretty stereotypical magical girl opening, and has absolutely nothing to do with the rest of the series.
