Yup, yup, yup, all of this. It's not the STID references TWOK, it's that the references are so overt and are shoehorned into the story whether they fit there or not. The Khan Scream (TM) definitely does not fit. And I was embarrassed for Z.Quinto when I saw it.

For me, STID was pretty to look at, lots of breakneck action to distract me, but almost no emotional resonance. There was way too much action, and much too little character work.
