I think John's problem is that he had a "this is war" view of the world, where they had to do everything possible to train and survive and win, and that's how he treated his sons.

I really want to know when John found out Sam was actually sorta supernatural himself (don't have a better way to word that...) because *before* that his actions don't make a ton of sense - most people go their whole lives without supernatural incidents, so obviously they weren't constantly under threat - or at least they wouldn't be in he didn't put them in dangerous situations.

A large chunk of his problem is his refusal to communicate with his sons, even when they're adult. He couldn't have picked up the phone? He couldn't have told Sam why he didn't want him to leave for Stanford? I get protecting them as far as possible while they were young; I don't get not sitting them down and having The Talk at some point.
