Then it might've been the brightness setting! If it's cranked up all the way, it could sting staring into it after a while, even more so if your eyes are sensitive. I have a normal 3DS and I play on the lowest brightness setting, I can play for hours as a result, also it preserves battery life. Sometimes though, when I enter places with really bright lights, I ask that they be turned off because it does hurt my vision. Maybe that's the problem? If so, there is an easy solution!
