That's what I always thought because Alabama sings about Cotton Eyed Joe in their song "If you're going to play in Texas, you gotta have a fiddle in the band"

Erm...I think you mean that "cotton-eyed" is a possible reference to syphilis, but even taking that into account, it's still just about some dude named Joe. The song would make even less sense if "cotton-eyed joe" was an STD.

No, it's actually an old american folk song from back before the American Civil War.
