Girls With Slingshots is the obvious choice, I guess. Then there's Quiltbag which has been discontinued but what there is is good. I haven't checked out Octopus Pie in any great depth yet, but I've liked it so far.

Bite Me! A Vampire Farce has a wacky female protagonist. It's silly vampire adventures set during the French Revolution if you're looking for lighthearted comedy.

It's just about finished now, but it's a science fiction webcomic, it's smart, it's funny, it's creative, and it has a gender-balanced cast where the main, central character is a woman (and also one of my favorite characters ever).

Wow, first time I've ever seen Earthsong recced. I was under the impression that the fanbase kind of mostly died with her constant re-working of chapters!

I haven't delved into that fandom at all, but I'm pretty sure I started reading after she started re-doing the chapters.

iirc, The update schedule was pretty sporadic for a while? But I just checked the faq and apparently she updates every Monday now.

Thirding Gunnerkrigg Court!

The two main characters (the protagonist, Annie, and her best friend Kat) are both girls (not quite women yet, it starts off with the ~12 and now they're ~14-15), and there's a ton of other major female characters, including Parley, Zimmy and Gamma, Jones, Kat's mother Anja, there's a bunch about Annie's mother (now dead) Surma, and there's an ongoing mystery with a female ghost, Jeanne. Plus, plenty of female classmates, Kat is dating a girl, and there's a romantic relationship (...kind of?) between Zimmy and Gamma.

It's my absolute favourite webcomic ever <3

Narbonic is finished but you should totally read it. Also Bad Machinery if you don't read that.

There's also Shaenon Garrity (author of Narbonic)'s currently-running work, Skin Horse, which has some great characters.

If you don't mind awesome fandom/crossover comics, there's Girls Next Door. It's the lady-centric spinoff of Roommates, which stars characters from Phantom of the Opera, Labyrinth, Les Miserables, and Pirates of the Caribbean.

Starts off as mostly a gag strip but has had several decently long arcs with lasting character development.
