I felt like once the trio went questing, JKR stumbled a bit with Hermione vs Harry as the natural leader. In the school books her aversion to rule-breaking vs his Dursley-induced forms of rebellion (plus the fact that everyone was keeping secrets specifically about him) made sidekick!Hermione organic.

Once they were out on the road though, it's less clear why Harry should call the narrative shots. Hermione naturally outpowers him. It's an anxiety that doesn't really get sorted out, especially in DH. Harry rushes them from plot point to plot point via hunches and coincidences, while Hermione at one point literally freaks out over accidentally breaking Harry's metaphorical penis wand by being too badass.

Good point, once they were out of school, the dynamics of the trio that made them function were messed up. Hermione became supergirl, Harry got all melancholic, Ron just packed it in ;)
