I hated that she did that, but to be fair, she has met this person ONE time. Walt keeps Jesse so separate from his family that Skyler just doesn't know him at all. Given the company Walt has kept in the past, I think her fear is well-founded. There's no reason for her to believe that Jesse isn't a serious threat to them, whereas the viewers have seen everything through with him and know that he would never hurt her or the children, even if he's finally reached his breaking point with Walt himself.

So I can kind of forgive her in this situation. Walt hasn't given her any reason to be confident in his explanations of things, he's been caught in so many lies that the fact he still just expects her to accept what he says as truth is kind of ridiculous...

Can you blame her though?

Like as far as she knows, Jesse is "the guy who tried to burn her house down" and who seems to not be thinking straight and has it out for Walt (meaning she and the kids could get caught in the crossfire).
