Homophobe? Roddenberry was one of the people who tried to get gay romances to happen in the later movies because he thought the future would have no prejudice against gender. But then he died and (according to some of the producers and actors - Nimoy included) gay romances were put on the backburner because the homophobic networks put a stop to it.

He was a homophobe (he even said it, you know, and it's not the kind of things that people can easily forget. At least I don't sorry) but said he changed his mind about "it". It was the 90s, TOS was made in the 60s make your math.
I will never buy the idea that he would have put Kirk and Spock together in HIS show (original point of the thread) because at the time he was a homophobe, it doesn't matter he became more open minded many many years later and wanted to introduce new gay characters in the franchise of late (TNG&co). He was even quoted saying he wanted Spock to get married in the end, if the show went past the third season [[later Picard said he met Sarek at his son wedding and many speculate it could be no one but Spock since Sarek's only son was him - and Sybok died in STV - (apocrypha: Spock did marry a woman in the novels too)]]
I think that some people mistake his choice of late to be more accepting and open minded with the slash fans (especially compared to TPTB handled it in the 70s) as him stating that he shipped K/S or made it canon. He was quoted saying that it was never their intention to imply more than friendship between those characters but this is the part that people strangely dismiss as not relevant when they post his comments...
