..what's his secret then? I've seen the movie countless times and we don't flat-out know what it is, we just know what it's not.

I figured it was obvious. He has a high-level no-questions-asked Alliance clearance, knowledge of the inner workings of the Alliance, and he gave Mal advice regarding the operative's tactics. Sure, we don't have a clear picture of "here's who he worked for, here's who he killed, here's why he left," but it seems to me like something like that would be beating a dead horse.

...that's still far from knowing his secret. far from knowing his story. how did he get that clearance and if he has it and all of that knowledge, why is he a Shepard? especially since he has no set faith he is preaching but instead faith in general?

and we find out about Book's high-level no-questions asked Alliance clearnace, not in the movie, but in the episode Safe and his knowledge of the inner workings of the Alliance show up here and there throughout the series
