Except the way it was done, it kind of felt like they had him be sick to explain his weight loss. I don't even recall his illness playing any part in his relationship with Sherlock or anything...

His illness was why he wanted to reconnect with Sherlock.

I think you missed it, then. Mycroft being so ill and at risk of dying for want of a bone marrow donor (something that is best obtained from a sibling for the likeliest chance at a match) and STILL not contacting Sherlock was a huge epiphany for him. In neatly sums up the extent of their damaged relationship. It's a huge, huge deal, and it brought home to Mycroft how much he wanted for that to change.

So no, it wasn't just a throwaway mention to explain the weight loss.
