They kinda get over that when Irene and John are talking about Sherlock. It's beyond heavily implied that both characters are in love with him. So John may not be homosexual but he's at least homoromantic.

I mean, you can be gay or bi without having sex. Being homoromantic towards your same sex while being heterosexual is a thing. *waves* Hello from the bi-romantic, mostly heterosexual girl :)

However, I totally get what you mean. I can see how that would make people twitchy.
