It's a thing people do mostly, as far as I can tell, because they happen to think if they like the character they're somehow approving of his/her behavior. Therefore, if they find a way to excuse the behavior they won't be bad people because they won't be somehow endorsing the character's actions.

But this is just what I have seen.

Its also related to the thing people do in real life where they mentally accentuate the positive traits of themselves and people they like and accentuate the negative traits of people they don't like (or think a trait they don't like is more of a person than they otherwise would). So a villain that has layers and some good to them may seem really good to someone who likes their character while a good character who has some bad traits will seem really bad to someone who dislikes them or hates that particular trait.

That makes sense too when you put it like that. It's hard to remain objective.
