Same with me, I never thought they were a secret agency (just that they keep a lot of what they do secret*), and I got the feeling (from the films) that they are just starting out, heck they didn't even have their acronym sorted out in the first (?) Iron Man film, so why would they be well known before the ending of The Avengers?

That is the feeling I got, they come all guns blazing with SHIELD vehicles when they arrive at a scene, just like the police would, to show "we are here and we are in charge, now get out of our way"!

Well, they've been around since like 1946 at least and Howard was already calling them SHIELD, so it's not like they were just starting out. More likely, I think Coulson just used the long name for a variety of reasons (i.e. to confuse people) and just said SHIELD at the end because it's marginally more recognizable. Somewhat like the difference between CIA and Central Intelligence Agency - a lot of things end up better known by their acronyms rather than their actual names, so it makes sense that if you wanted to keep on the down-low as much as possible while still acting in the name of your agency, you would use the slightly more obscure moniker.

And yeah, police can and often do carry out undercover work even though they are primarily meant to be an open force, so it makes sense that the vice-versa would be true, that even a predominantly covert-ops force would be able to do the whole "badges out and gun a'blazing" thing, even if it's not what they prefer or default to.
