I'm pretty sure that they never intended it to be a thing until S3 was being written and they said "sure, why not?".

I think it might have happened as a response to the whole SwanQueen uproar. There's no way they're going to do SwanQueen and put their lead in a lesbian relationship, but hey, there's these two minor characters that also have a bit of a following - sure, we can play with that a bit.

(I'm not a SwanQueen shipper by any means, just to clarify. So this is not me being bitter, just cynical.)

speaking as a Mulan/Aurora fan, I can't stand the SwanQueen ship, partially because I've never understood the whole foeyay thing, much less throwing canon out the window to write happy fluff where Emma and Regina are happy lesbian moms raising Henry together while giving the finger to Storybrooke's apparently homophobic townsfolk and that disgusting backstabber Neal. I'd much rather not see Regina in any romantic relationship until after she's gotten a shit ton of therapy and tried to undo some of the damage she's caused because what she did was wrong, rather than because Henry wants her to redeem herself. And I don't ship Emma with anyone at the moment, but if I had to pick a partner for her from Regina, Hook, and Neal, I'd pick Neal. And I loathe that a vocal minority of the SwanQueen fandom calls people who don't share their ship homophobic. I'm sure there are some people who don't ship it for that reason; apparently there are people who don't ship Aurora/Mulan because ew lesbians, but most people I know don't ship it because Regina and Emma are at best reluctant allies, and at worst, Regina tried to kill newborn Emma.

I doubt their reluctance to do SwanQueen is about not wanting to put the lead in a lesbian relationship as much as it is about not wanting to put their lead in a relationship with the person who was their main villain first season, a second-string villain second season, and who has repeatedly attempted to murder the lead and her parents, did murder the lead's first love interest, and has tortured, brainwashed, and otherwise done horrible shit to most of the show's cast. There's really not much chance they'd be canon even if one of them was a dude.
