Lwaxana and Deanna Troi from Star Trek TNG! Well, they argue a lot, but still, it's a very well-developed relationship with lots of culture-clash/split-identity issues.

Also, Joyce and Buffy Summers.

Now I've seen maybe 4 episodes of Buffy ever, but wouldn't you say it is a fantasy series? Are there aliens and stuff in it too?

I think there are more fantasy mother-daughter narratives because people (indeed, marketers in particular) think of fantasy as having more female fans and SF as a "male genre". Imagine big sarcastic air quotes. ;)

I just looked at imdb plot keywords and "mother daughter relationship" has 249 results in the fantasy genre and 133 in SF, with 29 works tagged as both genres. And plenty of the SF ones don't match my criteria (Aliens is right near the top) or aren't among the main characters (the wife and baby daughter in Moon).
