ST:DS9

No Pah-Wraiths period. They were completely useless and the end battle with Sisko and Dukat was mind-numbingly horrible (as was anything connected to Dukat as their emissary).

Sisko would have retired on the planet after the final battle against the Dominion and the wormhole aliens/prophets would have told him that his mission has ended, have fun.

Heh, I've put a lot of thought into salvaging DS9 season 7 too. And the pah-wraiths plot is the first thing to go. I don't know that Sisko's role as Emissary can really be ended with the conclusion of the Dominion War, leaving him as just Benjamin Sisko again (unless previous seasons' information about the Emissary were also significantly revised to reflect that).

I've never liked the Emissary plotline much (and loathe the S7 reveal of his mother's origins), but it does seem that his arc was always headed towards something like that ascension to a higher plane. If Odo and Garak's plotlines end with them rejoining and rebuilding their people, then Sisko's should do something similar for the wormhole aliens/prophets.

I mentioned this before, but I would have been interested in seeing Kai Winn team up with Section 31 in opposition to the Emissary. It can't be much worse than her S7 relationship with Dukat!!

Ugh, I'd forgotten about his mother. Personally I wasn't fond of the ascension plot and would have preferred Sisko to be just someone that the prophets found suitable to serve as their spokesman.

Kai Winn's romance with Dukat pretty much amounted to character assassination and anything would have been better. Co-operation with Section 31 would have been in line with her previous characterization as a manipulator.

But if Sisko is only the avatar/corporeal agent of the prophets, it negates most of his relationship with them, especially his gradually eroding resistance throughout the series. Sisko is as much the Emissary of the prophets to the other flesh-and-blood people as he is the Emissary of Humanoid life to the wormhole aliens.

I think the canon explanation for the ascension goes back to the point when Team Federation retakes the station in early S6-- Sisko's ready to die Light Brigade-style and the prophets are having none of that, so he pretty much forces them to destroy the Dominion fleet (ie, perform a miracle). They do but they're not happy about it, demanding he do penance at the end of his journey; ie, come join them. But I like to think that Sisko will have as much of an effect on the wormhole aliens as they had on him.
