The other popular MCU ships seem to be pairings that have little actual interaction in canon

That's overstating it a bit. Pepper/Tony, Jane/Thor, and Steve/Bucky are all popular MCU ships, and those three pairs interact in canon plenty. Depending on your definition of "little actual interaction," you could possibly count Steve/Tony, Clint/Natasha, and Bruce/Tony, as well.

I know Pepper/Tony, Jane/Thor, and Steve/Bucky are relatively prominent ships, but I didn't think they were as popular as Thor/Loki, Clint/Coulson, Steve/Tony, etc.
I personally didn't think those last few ships had much by way of onscreen canon interaction. Just my opinion though.

Going with AO3 numbers and rounding to the nearest hundred:
Steve/Tony - 6200
Clint/Coulson - 4600
Clint/Natasha - 3400
Thor/Loki - 3000
Pepper/Tony - 3000
Loki/Tony - 2900
Bruce/Tony - 1700
Jane/Thor - 1600
Steve/Bucky - 1100

(No idea what the ff.net situation is other than that the various MCU fandoms are all split up and really annoying to get data for.)

So, on the one hand, you're right that Thor/Loki is more popular than Pepper/Tony (about equal numbers, but Thor/Loki's rarely included as a background ship in fic, while Pepper/Tony more often is), Jane/Thor, and Steve/Bucky. On the other hand, once you're into 1000+ fics territory, I think you qualify as a popular ship, which all three of the pairings I named do.

And even looking strictly at numbers, I wouldn't say Thor/Loki's hugely more popular than those ships (esp. Pepper/Tony)...and there's a good chance that Steve/Bucky will catch up considerably this April.
