Well, there is a fair amount of implied interaction, even if it's not onscreen.

S1E04 Magic Bullet - Stiles was driving Derek around and then they were at the vet's office from the end of school until Scott had finished the most awkward dinner ever.

S2E04 Abomination - Pool. Enough said.

S2E10 Fury - Paralyzed together in the Sheriff's office.

S3E01 Tattoo - However long Scott was out of it.

But really, there are a lot of in media res beginnings to scenes and quite a few cut to transitions that could imply a lot more interaction between any number of the characters, so really I could see anyone taking those things and running with them in the context of shipping pretty much whichever couple (or threesome) they wanted.

Yea, that is very true and you make a good point. I'm sure those two have run across each other more often than we see on screen; probably most of the cast does. You won't see me arguing against it because I ship them and have shipped other pairings for less.

Plus in season... Two, I think, Derek was hiding out in Stiles' bedroom? Not sure for how long, but it isn't like they never spend time together. And the pool scene alone was three hours... That's a lot of time to wait in silence.

I can't believe I forgot Wolf's Bane (S1E09).

And that had some of their best interaction, too.

As to the pool scene, I am pretty sure Stiles either babbled or traded sarcastic barbs with Derek up until he got too tired. Stiles is not good with silence, even when he's trying to give someone the silent treatment (he lasted, what, all of thirty seconds when he was mad at Scott when his dad got hurt).

Oh, season one... Clearly this means I need to watch the show again.

But yes, Stiles isn't good at keeping silent and since Derek was in no position to shut him up, I'm sure he had fun with it. Derek probably knows Stiles better than he ever intended if only because Stiles just wouldn't shut up. Plus the other times they've saved each other...

And I know their scenes haven't been long in season 3, but they have been good; they seem to trust each other now (Derek believed Stiles about Jennifer, Stiles listened to Derek in the hospital scene where he picked up the paddles) and have a less hostile air about their interactions now. (That Big Ol' Fist scene was almost playful for Derek.)
