Loki, Kara Thrace. Um.

Books

The entire male protagonist cast from Anne Bishop's Black Jewels. Surreal, from the same books. Wait, Jaenelle probably counts too, and ... oh hell, the entire fucking main cast. (.....that.... might explain why I like the books so much.)

Erik, Phantom of the Opera.

Nyx, the Bel Dame series by Kameron Hurley. (Seriously, holy shit, I've rarely seen a female protagonist done in this way, this well.)

Depending on at what point in the series, Miles Vorkosigan. He mostly gets over it, though, which is definitely cool to see.

Mina, A Witch's Beauty, Joey Hill.

The various protagonists in the Gentlemen Bastards series by Scott Lynch.
