I think its mostly that Robert is so much worse.

It's still puzzling that everyone and JonCon in the ASOIAF universe sucks Rhaegar's dick so vigorously considering how shitty his actions were in that case. Same goes for the fandom actually, nobody in the GOT fandom seems to bat an eye at his terrible treatment of Elia and romanticize his questionable relationship with Lyanna an awful lot.

It's because he died young and then they had to deal with Robert for twenty years. If Rhaegar had won, and we were getting people interacting with him, they'd probably be very disillusioned with him by now. (Except maybe JonCon)

It's weird that people might be sympathetic to someone forced into an arranged marriage and then falling in love with someone else (albeit a reserved lady).

That's one possible interpretation and since we've only seen other people describe the situation, very possible.
