Personally, I think Superman started out as a Mary Sue but when people got bored with that they've since back-tracked and gave him an actual personality and depth.

But then I also like Superman more than Batman and think that Batman is basically a wish fulfillment Mary Sue of the highest order, so what do I know.

I get the feeling a lot of superheroes started out as the writers' wish-fulfillment characters to some degree (and many of the others were designed to be wish-fulfillment characters for the readers, although that's not a Mary Sue trait).
