It's just people being stupid, OP, don't worry about it. If I remember correctly, it's because Pidgeot's nickname in-game is "aaabaaajss" which someone turned into "bird jesus." They started with the whole "we must consult the helix fossil" thing because they kept opening the item menu and attempting to use it, then they made it into a little joke that they were consulting a higher-power when they did so.

Eevee is the "false prophet" because it triggered a badly-timed coincidence, so people blamed the releasing of all kinds of pokemon on it, likening it to the devil and saying the loss was its fault. Then people just kept rolling with it and made anarchy and democracy into religions and stuff. It wasn't intentional to make religious references, it's just a ton of people following the same in-jokes. There's nothing really to get.

It was intentional, in that once we started with the theme we kept rolling with it.

Also, that Pidgey/Pigeotto/Pigeot just kept surviving. We'd get down to one pokemon left, and it's a fucking pidgey and then IT WON. Critting, somehow just being that stubborn, whatever. And so, we realized it needed to stay in the party. It was guiding us! It was Bird Jesus.

All of this. Most the names were based on the random key smashing that nicknamed them. "aaabaaajss" was ABBA Jesus, then just Bird Jesus. AIIIIIRRR was Air Jordan. AATTVVV became ATV aka All-Terrain Venomoth. So that's how it started. And then Bird Jesus was the one who often got in the front of the party, meaning he quickly became the highest level pokemon, meaning he quickly became the one pokemon (until Zapdos) that we had to rely on to actually get us through the game because most of our other pokemon were crap.

That's pretty much it. His name had "jss" in it and he was our "savior" so to speak in letting us get past gym leaders and the like.

Pidgeot was actually referred to as some manner of Jesus before he was nicknamed. The jss string just solidified it.
