The problem with this would be that there's too many cracks now.

We know there are aliens that don't especially like the status quo. Incidents like these have chain reactions. You'd have aliens going "fuck it, jigs up!" and ripping disguises off left and right. You'd also have all those little things people "ignore" as MIB put it suddenly getting noticed as people were forced to reorient their worldview.

To use your analogy, all the gay people didn't come out all at once, and some still havent, but as more people did start coming out, important people, famous people, beloved people, that effect snowballed. I don't see it going any differently here.

Oh I agree, if it's done that way it works.

But having both organizations just...exist together, that does not. The way to go I'd figure is one of three routes

A. War. MIB are going to mindwipe EVERYBODY. Shield has something to say about that (note this is consistent with the characterization of the origional comic MIB, who were at best Lawful Neutral and usually worse)



B. Fusion/Fall: Looking at the grand eye opening of the world as it unfolds like I mentioned above and what happens to the MIB.

C. Aftermath. Say, an older Jay advising his young son/ward Coulson about not repeating his mistakes, perhaps dusting off the old suit because a problem's come up that he can help with, or was part of back in the day.

It would occur to me that SHIELD might be the only agency that the MIB interact with directly. SHIELD handles the weird shit that appears to be completely earthly in origin, while the MIB handle the alien stuff.

Of course, that all changes when the hammer comes down. SHIELD got there first, there's no indication that it's alien, so the discussion in the secret happens. By the time they know that it's first contact with an alien species that they have no existing treaty with (although the argument that they're dealing with real gods is used by SHIELD solely to muddy up the jurisdictional waters), Agent Coulson is the only one that Thor seems to respond to. Also, Thor is too public to bottle up now. People will know that something alien exists out there, but that's still a far cry from knowing the vast extent to which they've infiltrated Earth society. The MIB can continue their work providing a refuge for aliens on Earth for aliens that needed it. Technically it's the MIB's field, but what's the worst that could happen?

The battle of New York, that's what. Full on alien invasion in the MIB's hometown, and they're caught with their pants down, because of what looks to the higher-ups of the MIB as a blatant act of nepotism. You don't want to be Agent Kay right now. Nobody does. Nevermind that approximately half of the MIB would have made the same call, he's the one that did, and because Coulson is his son, it looks extra bad. He's the fall guy and the best case scenario is that, in deference to his status as one of the founding members and his vast knowledge base, he's probably on desk duty for the rest of his life, with a very short leash.

While I'm sure you're right, there are a large number of aliens that don't want to hide anymore, but I doubt it'll be that much different from what they deal with every day. Those with bad intentions don't generally need the excuse, while those with good intentions would have to be extra stupid to risk the consequences of public exposure so soon after an alien invasion devastated a major city.

What the MIB need to focus on is protecting the aliens who have found a home on Earth. New York is not the ideal place for aliens right now, so relocating is the first priority. Get the aliens off planet that can, relocate the ones that can't, spread word about the new mental disorder rising in the wake of New York called the "My Teacher is an Alien" syndrome, a variant of Capgras syndrome in which people are convinced their neighbors are aliens (it can be cured after a simple eye exam at one of the many private hospitals around New York). Maybe organize some public, friendly first contact situations with alien species such as the Worms and/or the Arquilians.

The MIB organization can survive, but it's purpose will need to change. They've got the infrastructure, the knowledge, and the relationships necessary to give Earth a safe place in intergalactic society from here on out. Maybe that requires them to go public, maybe they stay as secret as they can while towing the official line that only two alien species have been to Earth (The Chitauri and the Asgardians). Again, their skills and knowledge are too necessary to throw away, regardless of the scope of their failure with the battle of New York.

Marvel comics canon already has an agency to handle "alien" stuff: SWORD (Sentient World Observation and Response Department); they do also appear in the films, as a brief reference in the alternate ending to Thor that was included on the Phase 1 Blu-ray box set.

Of course, that still leaves open the possibility that the MiBs could be a field division within SWORD, or maybe they're the predecessor agency to SWORD in the same way that the SSR was the predecessor agency to SHIELD. Food for thought.

A brief reference in an alternate ending included in a special edition box set is not quite the same as being "in the movies."

Also SWORD deals with external alien threats. There simply is no equivalent in the Marvel universe of the Men in Black from the movies and cartoon. Because they don't just protect the human race from alien threats, they also protect aliens from the human race. There's a vast network of alien tourists, immigrants, etc that the MIB set up to blend into Earth society, and nobody in the MU and especially not the MCU does that.
