I don't think he sees them that way at all.

People are different from pets in that they have full ownership of themselves, full sapience, agency, potential, etc. and the Doctor recognizes this about everyone he meets. He misses his companions who aren't with him anymore and it's a burden for him, and I also think he really wants them to be able to live their human lives to their best potential. When a hamster dies, you cry, and a few years later you might still feel sad but you don't have any lingering questions. I bet the Doctor wonders all the time about his past companions and how they're doing and whether they've succeeded in following their dreams.
