I've always been convinced that Holmes basically considered Watson the only permanent non-family relationship he required. The specific nature of said relationship didn't particularly bother him, he just needed it to exist. The fact that Watson apparently required more than one, and thought Holmes should as well, seemed to perpetually amuse and bemuse him.

Same here. I never shipped them but I always thought that Watson was the most important person (other than Mycroft) in Holmes' life.

And yes, Holmes always was a bit miffed when Watson was interested (or as Holmes no doubt saw it distracted) by a pretty face.
