They didn't know Colton was going to leave when they wrote the season two finale. Jeff Davis said just recently that "to be honest, if we’d known Colton [Haynes] was going to leave after Season 2, I’m not so sure he would have survived. "

Isaac is leaving without getting killed off because Daniel Sharman specifically asked NOT to be killed off (also from the above link).

I'm not saying TW's track record with female characters isn't terrible, but I think it's very likely that Jackson would have been killed off also if they'd known Colton wasn't coming back.
