Harry/Ginny. They're practically siblings. Can't see them in anything more serious than a crush.
(Ginny/Viktor Krum and Harry/Luna? Hell yes. But H & L eventually break up and L goes on to marry Neville. H stays single for a long time but ends up marrying someone from Indonesia or someplace who was far far removed from all the Voldemort business.)
Remus/Tonks. Because I don't like who the characters became when they ended up together. Take two awesome people, and put them together to get a bland and cartoonish couple? No thanks. They shoulda stayed friends and kept being awesome.
Dunno about their popularity, but I think any and all ST:VOY ships fit the above description too.
Romantic couple-y Ed/Roy. Even if they were attracted to each other (I think they were), they're both reasonably good at suppressing their own desires in order to get what they want - and they both have too much to lose and way too much they need to gain before they can fool around doing whoever they want. Plus I think Ed genuinely loved Winry and Roy genuinely loved Riza, and Roy/Riza has more longterm potential than Ed/Roy - I think that would be important to Roy.
Just about any Tolkien ship. Because... I don't even know why. Reasons?

Voyager was such a disaster with ships. I think the only time they actually handled one right was in Before and After with Paris/Kes and then they undid it all anyway. The first few seasons were just all over the place though and then Chokay/Seven in the finale. What the heck. Stop shipping, Voyager writers, you're bad at it.
