Excluding things other people have mentioned:

Brawl in the Family started off pretty weak, but it's gotten to the point where I actually think it's better than Penny Arcade. It's very cutesy, but not entirely innocent, and it draws a lot of unexpected parallels.

I largely read Critical Miss out of habit at this point. It's mildly funny and a quick read.

Dissonance is the story of two scientists and one adorable little critter of unidentified origins, the existence of which may or may not be miraculous. The comic's laudably cagey about exactly what this thing is--what matters is how people react to it, and the increasing implication that very bad things are going to be done in its name. Sadly, updates are REALLY slow right now.

Freefall is the closest thing I've seen to a hard science fiction webcomic. (No, A Miracle of Science does not count.) It has cool protagonists and asks some interesting questions, but it can get hamhanded, particularly when the author attempts social commentary.

Friendship is Dragons is clearly inspired by, and pretty much the opposite of, DM of the Rings. That series was all about roleplay failure--what happens when your DM wants to tell a story, and your players are just combat monsters? FiD is about the joys and perils of roleplay success, and what happens when a group really comes together. It's pretty charming.

Goblins is bloody, brutal, ugly, tragic, and heart-breaking. It has awful art, lovable characters, a convoluted plot, some great deadpan humor, and some of the most horrifying violence I've ever seen in a comic. It's definitely not for all tastes, but I think it's worth a look if you're not squeamish.

Heavenly Nostrils is Calvin and Hobbes for girls. Seriously, if you liked Calvin and Hobbes, here's a comic that attempts to do everything it did. It's not quite as good as the original, but it's showing signs of becoming its own entity, with more continuity and an emphasis on character growth.

TBF being better than Penny Arcade isn't very hard, these days
