Context - she was repelled by Ganondorf's power and wasn't able to help him during that phase of the battle. (Becomes extra horrible when you realise that the downfall timeline where Link dies has him dying IN THAT BATTLE. Imagine how poor Navi would feel!) After Ganon emerges and turns into his Beast form, she says, "There's no way he's going to hold me back again! This time, we fight together!"

Navi is the reason Link can Z-target, and without Z-targetting, that battle is HARD.

(My in-universe explanation is that Z-targetting works by Navi seeking out weak points and illuminating / highlighting them for Link, so she'd be putting herself in danger both from the enemy and from Link's own weapons.)

Oh, I remember that! It was cute.
