I always figured it was something like the other people who visited Harry's house were all...approved, kinda? Like, presumably when Dumbledore visited and used magic, someone at the Ministry knew Dumbledore would likely be at Harry's house. House elves using magic at a wizard's home where house elves are known to be wouldn't surprise anyone. But the Dursleys don't have a house elf (obviously) and no human wizards had been noted as visiting, so it was assumed that Harry had done the magic.
