There are many stories where a seemingly good magic contract screws over a character. It's an incredibly old trope, so the worry you have is really silly. Write your story; unless the characters and plot progression is uncannily similar, no one's going to care.

Deceptive contracts is basically a "be careful what you wish for" message made material and Faustian figures are also pretty common, OP. I think you're gonna be okay. If someone accuses you of ripping off PMMM then they'll basically look like those people who think FMA invented the Seven Deadly Sins.

Yeah, I've had that "aw man they did that thing too before I could officially finish mine!" feeling with a lot of stories. My instant reaction is to feel like an unoriginal hack and to completely rewrite what I have or change up a theme. But then I get over it and realise that no one story has a lock on it, and that no one idea has never been done before.

Plus, folk see similarities and rips in just about anything regardless (eg: "Pacific Rim is totally an AoT/Eva ripoff, guys!")

The whole getting screwed over by a contract thing is much older than Madoka Magica.

Faustian contracts have been a plot point since forever. Don't let it discourage you because there is still a lot you can do with it.
