iirc, fenris doesnt actually "gladly" let you kill anders. he doesnt even say anything if you have him with you when the option to kill anders arises, even though most of the other companions do give their $0.02. (eta: i mean after the fact; im pretty sure every companion gives advice on what to do with anders before you make a choice, but with the writing in this scene it seems more to me like fenris thinks it's appropriate out of necessity, not something he's really jonesing for)

dont get me wrong i hate the ship more than anybody but im just saying. fenris undergoes a lot of character growth by that point imo. hes just distrustful of mages as a whole (and rightfully so) but he doesnt have ties to the chantry even with sebastian's support. he doesnt have much of a reason to rejoice in anders' death as punishment.

i dont think that diminishes the fact that the ship is really stupid tho especially since anders DOES support giving fenris back to danarius (through dialogue and friendship) so they clearly hate each other even if one of them grows up over the course of the game

(dont talk to me about anders)
