People write what they like and/or find interesting, and sometimes one character being a traitor makes the ship more appealing than less?
That's certainly been the case for me in a fandom past where the only pairing I really cared for was good!woman/traitor!guy (with the difference that the audience knew that he was a traitor from the start).

But anyway, jerks and traitors get shipped with good and non-jerkish characters all the time, in lots of fandoms, and when I look at the MCU, there is no shortage of ships which fit that particular description, so I don't quite understand why the popularity of Skye/Ward is so baffling to you in the first place?

+1.

I don't ship Skye/Ward at all, but it existing isn't exactly surprising. People ship what appeals to them and I can ignore it easily enough.

A lot of people seem to ignore or gloss over the traitor thing.

Which isn't surprising, given the fandom's tastes, but can be really frustrating if you happen to be looking for fic that deals with the relationship in context of the betrayal and deals with the guilt and doubt and disapproval and general utter mess that should come along with the ship.

...why the popularity of Skye/Ward is so baffling to you in the first place?

I think it's one of those inexplicable matters of personal taste. {shrugs} I was just looking for somewhere to grumble.
