Elizabeth Weir would be at the top of that list for me. Juliette Silverton, Catherine Rollins, Eleanor Bishop, Amy Pond. Riley Finn (I know). Jane Foster. Katherine Pulaski. I feel like there's some I'm forgetting.

That's not to say I always do jump to their defense, but I know I always want to.

The writers did Elizabeth Weir so so dirty and the show never had the same chemistry after her departure.

What happened to her was one of the reasons I stopped watching during season 4, the show just turned into a mess.
