Even more disturbing is that Coulson turns around and essentially does the same thing to Skye.

He...does? Yes, he cures her with the Mystery Alien Juice, but she didn't have to go through an ordeal of being brain painfully operated on and wanting to die in the meantime. She was just in a coma, and then she was better (iirc).

No, Skye didn't want to die. She didn't want anyone else to die trying to save her, but she wanted to live if she could.
