The only reason I can think of for your endocrinologist recommending a gluten free diet is if she suspected that you have celiac disease (like the poster below said).
But hearing the entire story, it sounds like good-riddance

I'm not a doctor, but I have thyroid problems too, and I would recommend that anyone with autoimmune problems gets a full allergy and food sensitivity work-up. It's how I found out that I have more than one autoimmune disease (Hashimoto's and Celiac). I'm not sure of the statistics, but it's common to have more than one. I also found that treating my Celiac disease, which was cutting out gluten and dairy completely actually reduced the severity of my Hashimoto's symptoms.
That being said, I'm still on HRT and seeing a specialist. There's zero harm in trying alternative treatments and having more tests done, as long as you have sound medical advice in the first place.
I think your Endo just approached this in a really bad way.

Having a doctor at least suggest that I should have a work-up might have saved me two and a half years of pretty much not having a life.
