Most of them, really. At least in ensemble shows. It's different when the show/film/book has two leads total and shipping them is just logical, I'm usually fairly onboard with those ones. But the megaships from big ensemble fandoms usually end up grating on me.

Specific megaships that I don't ship:
Star Trek's Kirk/Spock (except as OT3 with McCoy),
SGA's McShep (or any Sheppard pairing, really, I mostly didn't give a shit about him),
MCU's Steve/Tony (though I think it's been eclipsed already?),
RotG's Jack/Pitch and Jack/Bunny (I just love Sandy),
Blake's 7's Avon/Blake (though I'll read it because it got a lot of good fic),
The Hobbit's Bilbo/Thorin and Kili/Fili (I don't really care about the royal Durins too much),
Babylon 5's John/Delenn (loved them individually, just didn't care about the romance),
Any incest megaship ever, but that's not really to do with the size of the ship.
