I know someone who played a video game about zombies, started reading up on microbiology, and ended up making that her major in college. Last I heard she was accepted into grad school.

There's no shame in learning something new because you first learned about it in a piece of media. If anything, it says that you expanded your mind and found something that interested you.

Bah. Much of what I know about Japan c. 1600 is from the video game Nobunaga's Ambition and the comic book Usagi Yojimbo. Not all, but a lot.

When writers use real history, it can be cool because it adds information beyond their own invention to the readers' knowledge base. (Though watch out for crap like Braveheart.) I like fantasy settings all right, but you're learning non-facts from them that aren't much use outside those imaginary worlds.

Everything I know about the Warring States period in Japanese history I learned by reading Usagi Yojimbo.

You should read Kaze Hikaru if you like the Shinsengumi. The author obviously fictionalized it but she talks about the actual events and historical evidence she bases her fictionalizations on, and tries to be as accurate as she can. It's a very well-written series.

Taeko Watanabe is incredible. Her attention to detail alone is worth the read (everyone is wearing their hair according to their caste! Everybody's family crest is researched as close as possible!), and while she fictionalizes the main character, she's stuck very close to known facts. Personally my favorite "historical liberty" was her take on the Ikedaya Incident, in which she explained that the legend that everyone already knew made no sense at all, and compensated splendidly.

You can't date Kondou, but in the "Stories" secondary game in the PS3 "Hakuoki: Stories of the Shinsengumi" there is an entire story arc you can play through interacting with him as the main character. There's no romance (but you can read between the lines if you want) it's several hours worth of one on one interaction and story with Kondou, so maybe you'd like to play that part at least.

I learned far too much about the end of the meiji era from hakuouki as well. But I also thought the game took care to have a pretty clear distinction between accurate historical events and romanticized vampire fantasy. like, I can't even take hijikata seriously as a love interest because his route is just an exhaustive history lesson. I actually really like learning things from games though, and I wouldn't mind more of it. especially in the form of dating sims. no shame, OP.
